cleaning duplicate files causes issues

I am trying to delete the duplicate files from the roms which are indicated as yellow, but after romcenter removes the duplicate files the roms are marked red (and are unplayable

What am I doing wrong?

using release 3.31 and mame .131

Do you mean duplicated roms in a same file ?
Is it possible for you to post a picture of your roms before and after fixing ?

Could you also describe all the steps you did to delete the rom ? (what was selected, which button pressed...)
